Why does ajax not work with linux server???

Iam trying to use the prototype.js scripts by Sam Stephenson, and they seem to work fine on my local pc, but when uploaded a Linux server i get an IE message saying IE that a script is causing my browser to run slowly. I know this is not much information to go on, but any ideas?
